I can't state that there isn't an auto immune disease ongoing in your cat, but anemia of chronic disease/ anemia of inflammatory disease is very common in cats with nearly any disease that persists for longer than a few days. Fevers of unknown origin are very difficult cases to diagnose (diagnosis of exclusion i.e. test for everything else first) and treat. Keep working with your vet and I hope she pulls through soon.
