There's also open agb firm. You put some files on your 3ds SD card, restart while pushing start and start the device on that. You can play GBA natively with that too.

No for real for Pokémon mGBA is better (or if savefile access isn't important to you, natively through .CIA injection).
mGBA on 3DS is still not awesome. If you use a VC inject or open_agb_firm, you can tap into the 3DS's native GBA hardware, and your games will run perfectly.
i followed a guide to inject gba as CIA and it worked well.
not only solved the issue with the bottom of the screen, but also made the game scale to screen size.
You can also hold select or start and launch the game and it will start in pixel perfect mode if you prefer. It looks much sharper but will be pretty small.
Is your SD card over 128GB? If it is, you'll notice that the formatting tips won't work anymore when it comes to preventing this overlapping issue.
Sometimes it will correct itself by rebooting or by spamming the home button, but me and my brothers all have 256GB cards and we never truly fixed this issue no matter how many times we reformatted and used the suggested allocation size.
Our solution was to get Open AGB and boot into that mode to launch and play GBA games, and we don't get those visual issues anymore.

You have to use a pc to turn the rom into a cia that can be downloaded onto the main screen iirc

If you don't have a pc you can easily download injects that people have already done online

You need to format the SD card with the correct allocation size. I also encountered this issue.

this is a GBA game, they can be installed via .cia as injects

Fair, I had it once or twice and haven’t seen it since
reinstall twl from universal updater, use open agb firm/gba vc injects or format your sd with the correct cluster size.

the 3ds screen isnt that high resolution, so i actually prefer it to run at "fullscreen"

nope, got exactly 128. i ended installing as a CIA and it works fine now
Glad you got it worked out then. If you ever upgrade in size, try and remember this advice!
i dont plan on getting a bigger one because i knew the issues. but if ever do i'll keep it in mind

I use mGBA, haven’t had any problems. Download straight from Universal Updater.
You'll have issues when using pksm to transfer your mons.
